If you add folders which contains subfloders and uncheck "apply to all subfolders", subfolders are still added...

that's normal, because it adds the contents of the folder that you select.
If you ask to add the folders and not only the files, it adds the folders that are in the select folder, like it would add the files that are in the selected folder.

well maybe I should change that you are right, it would be more logical to not add subfolders since if you want to add only 1st level subfolder you can select them directly

Yes you should change this because for me too, it's confusing...
(i planned to post this as a bug but seems like someone did it before...)
